In Illustrator CS 3 I've found the solution (hopefully) for this annoying problem.
Mark the object which causes the problem, go to scroll down menu "Window" --> Appearance, in the Appearance window there you will see Stroke or Path or both with the respective appearance: the colorbox shows White and appearance is Overprint, below that is a sign a circle with a slash, mark the object in the appearance window and click on the symbol to remove appearance, fill it white again. Bingo. Don't know for other Illustrator Versions.
In Illustrator CS3 you can toggle Overprint Preview with Ctrl+Cmd+Opt+Y, usually you can see objects with white overprint straight away. Remove overprint, clicking one of problem objects, then Select > Same > Color, then click off "Overprint Fill" in Attributes panel.
